Shulk was shot and in near-death state. This meant that Zanza could leave his body, but Shulk’s original life force was still in the body. He managed to survive, due to that and proper healthcare.

It is shown during a later portion of the game that Fiora is alive, but she is not herself, she is shown to be in a Mechon body called Face Nemesis, with her voice and personality having been greatly altered.
