Definitely, Meruem wasn’t a villain. He used to hate humans but after meeting Komugi, he changed. He went to kill Komugi, but after seeing her suffer, he couldn’t stand it, and always protected her. He said while fighting Netero, that there were people like Diego who get what they want, while doing nothing.
What killed Komugi?
Merum was poisoned by Netero which was contagious, so Komugi died because she was exposed to it because he wanted to be by her side as he perished and likewise with her. Netero died and the nuke embedded in his heart exploded.

Is Illumi a bad guy?
Absolutely. Doesn’t mean he doesn’t have layers but yes, he’s a villain. He killed civilian so he could control is little sister , he is a villain. Illumi called Killua an object and threatened to kill Gon if Killua didn’t give up and come home the very first time we saw them interact, so he’s a villain alright.
